Molecular detection and sequence-based identification of bacteria and viruses have become reliable alternatives to phenotypic methods. Reliability of the results in terms of specificity of detection and the level of discrimination between species, strains and subtypes are dependent on the selection of target regions. Furthermore automated comparative sequence analysis of these regions in large collections of isolates and a combination of amplification methods, electronically accessible databases and standardized protocols with high-throughput technologies provide a framework for molecular detection and identification.
